Very recently I have looked a theming my PHP-Nuke website and Autotheme was
recommended everywhere. I can see why - it really is a very good PHP
abstraction tool.
Anyway, I am running with AT-Lite (0.87) and am definitely going to want to
go with caching etc so is the upgrade just a case of overwriting the
AT-Lite folders with the paid for version? No changes needed to themes I
may have developed or such things?

Just overwrite and make sure that the old and new directories, _compile and
_cache are writable and you are good to go.
Also, you may not want to overwrite your autotheme.cfg. If you do then
some setting will be set back to default, such as the Extras that you have
enabled etc...
