But it seems after upgrading to the newest md and php-nuke
the custom modules link has disappeared???

Huh??? Ohh, maybe you mean the 'Custom Module' link in the admin? Since
1.75 or earlier it was renamed to 'Custom Pages' so it is the same even in
the CMS/shops that don't have 'modules'.
