If I decide to run MD Pro and Autotheme then which short url option should
I use the one that comes with MD Pro or the one used by Autotheme?

The short urls in MD-Pro and the AutoURLs in AutoTheme 1.7 are the same.
MD-Pro 1.1 will have an improved ShortURls and the release of AutoTheme 1.7
will use this as AutoURLs.

OK so does it matter which one I enable or do they both need to be turned
on?
Forgive me for asking but the short urls are new to me.

If you use AutoTheme 1.0 or 1.7 Beta 3, then just enable AutoURLs in the
AutoTheme Extras admin page. If you use AT-Lite included with MD-Pro, then
just enable in the MD-Pro settings under admin.

Next question ... where will I find the htaccess file that goes with the
autourls?
Never mind, I found autourls.htaccess but the htaccess file that came with
MD Pro 101 is newer so I am using that one.
